The difference of those groups is that followers gained from the Inn/Tavern are basically randomised followers with pre-generated names and classes and they aren't listed in the followers pane. The status of a follower can be changed from the Command Table in Town Hall: You won't meet them in your garrison grounds either. Inactive followers won't lose anything while being on the bench and once per day you can reactivate one of them for.
